Development of a Class for Biologial Structures Elucidation

Description of the Project

For this project the goal was to practice Python Object Oriented Programing in a biological context.

The bio_seq class is able to identify the type of sequence, either DNA or RNA, check whether the sequence has the proper bases and retieve this info. However, we are randomly generating a DNA or RNA string of 100 base pairs to test this class, so there can be no error message.

Moreover, regarding nucleotides, there are functions to count the nucleotide frequency which is showed as a dictionary as well as GC content which is known as an important feature to be aware of. Examples

Nucleotide Frequency: {'A': 30, 'U': 26, 'C': 23, 'G': 21}

GC%: 44%

Also, transcript of a DNA sequence can be generated as well as the reverse complementary which are then used for reading possible ORF and lastly, obtaing the hypothetical protein sequence.

I am working with modules, this means that I have three files, one for the biologial structures (dictionaries), one for functions where I import the structures and a third one which is used to import the functions and run them. Here is an example of how it look like when I run the code.

Final Remarks

This was an exciting project where I learned how to identify the key aspects to build up a class as well as to practice the nomenclature. Furthermore, some stricking functions from Python which makes me being more concerned about ho much I still have to learn!

Despite this project has helped me to advance in my Python skill, since there is a library known as "BioPython" with all this functions and much more, I have decided to not continue working on what is already done and I am focusing now my path toward the astonishing potencial that Python is showing for data analysis.
