Most people are trusting assemblies and not binning splits, but rather would like to bin contigs. Currently the binning interface defaults to selecting splits which is fine.
The solution
It would be great to have an interface option perhaps located under the bin menu (?) to Select contigs rather than splits. The behaviour here would be that if at least one split of a contig is selected for a bin, then the entire contig should be selected in that bin.
Beneficiaries
Everyone who manually bins in Anvi'o.

I second this. It would have been very useful as you would not have to click every split when you zoomed in to a particular region of the display or try to move the display around to see the parent layer or the dendrogram.
