The user manual is at least currently hosted at Google Docs but you can access it from here.
Here are few things of how to improve SLRP:
- Calculate the putative IBD segments more flexibly by selecting e.g. 10 longest segments for overlapping each site
- Calculate marginals (forward backward, sum-product), instead of max-marginals (viterbi, max-product) It might even be faster. Scale the values on each node to sum to one and avoid branching like plaque.
