Ran synthesis and labelled_supertree/index.html says:

Non-monophyletic taxa: There were 0 non-monophyletic taxa.

There are tons of such taxa, as is revealed by labelled_supertree/broken_taxa.json. So imagine this is just a simple missed step in generating the html file.

can you post the broken_taxa.json and the timestamps for it and the html files? Knowing the commands that were issued will also be crucial to debugging this.

do you just want the tree collection and run it yourself? it takes ~10 minutes
